Infrastructure Innovation for Biological Research

The Infrastructure Innovation for Biological Research Program (Innovation) supports research to design novel or greatly improved research tools and methods that advance contemporary biology in any research area supported by the Directorate forBiological Sciences at NSF. The Innovation Program focuses on research infrastructure that is broadly applicable to researchers in three programmatic areas: Bioinformatics, Instrumentation, and Research Methods. Infrastructure supported by this program is expected to advance biological understanding by improving scientists abilities to manipulate, control, analyze, or measure critical aspects of biological systems, which can be essential for addressing important fundamental research questions. Proposals submitted to these programmatic areas can do one of three things to advance or transform research in biology: develop novel infrastructure, significantly redesign existing infrastructure, or adapt existing infrastructure in novel ways. Projects are expected to have a significant application to one or more biological science questions and have the potential to be used by a community of researchers beyond a single research team. Such systems form the backbone of society, providing essential services as well as ensuring public health and welfare, economic prosperity and national security, and are expected to function under all operational conditions. Meanwhile, infrastructure systems are capital intensive and vulnerable to disruptions from extreme events, including natural disasters, social crises, and malicious attacks. Disruptions in one system can have cascading impacts on others in space and over time. Moreover, short- versus long-term trade-offs, unintended consequences, and maladaptation are not often accounted for. How systems function at the extreme, which can be due to disruptors from the introduction of innovation, the convergence of technologies, sudden changes to their utilization and access, dramatic changes in operating environments, and changes to demand during crises are of particular interest. To ensure the efficiency, sustainability, resilience, and fair use of infrastructure systems, it is important to continuously improve and optimize their design, operations, system monitoring and performance assessment in dynamic, uncertain and sometime unknown environments. While functioning at extremes is of interest, the program also supports infrastructure systems research under the full range of operating conditions, across a variety of hazards, and in urban, suburban, and rural communities. The program particularly encourages interdisciplinary and multidisciplinary exploration that will open new research frontiers and significantly expand and transform relevant research communities. The program welcomes research that addresses novel system integration, user-inspired system and service design, data analytics, and socio-technical studies focused on engineering and system innovation during normal and extreme conditions. The program also values innovative research efforts focused on collecting, standardizing, and sharing large-scale databases of real-world infrastructure systems and people-infrastructure interactions during normal and extreme operating conditions, which can be instrumental in providing benchmarks for model verification and validation and for advancing future research innovation in ISP. The ISP program supports research on lifeline systems and communities that contributes to the National Science Foundation s role in the National Earthquake Hazards Reduction Program (NEHRP) and the National Windstorm Impact Reduction Program (NWIRP). Principal Investigators are encouraged to leverage NSF s investments in the Natural Hazards Engineering Research Infrastructure (NHERI) experimental, computational modeling and simulation, and data resources (https://www.designsafe-ci.org/) in their research to accelerate advances needed for reducing the impacts of natural hazards on infrastructures and people. While physics-based subject-matter knowledge may be crucial in many research efforts, the program does not support research whose primary methodological contribution focuses on individual infrastructure components without a systems research perspective whose primary methodological focus is on geotechnical and structural engineering, material sciences, architectural engineering, wireless communication and sensor technology, human factors, and/or hydrologic or environmental engineering. INFUSE HFPEF

PROJECT SUMMARY/ ABSTRACT Iron deficiency is the most common micronutrient deficiency worldwide, affecting 25% of the population. In older adults with heart failure (HF), its prevalence ranges from 40–50% and is associated with worse health status, functional limitations, and increased risks of hospitalizations and death. Once considered only a reversible cause of anemia, iron deficiency is now recognized as an independent comorbidity in HF, even without anemia. Intravenous (IV) iron has proven effective in improving health status and functional capacity in HF with reduced ejection fraction (HFrEF), and guidelines now recommend IV iron for iron-deficient HFrEF patients. However, patients with HF with preserved ejection fraction (HFpEF)—the fastest-growing HF phenotype, with a higher prevalence of iron deficiency—remain largely excluded from these studies. HFpEF affects over 3 million older adults in the U.S., contributing to poor health status, functional impairment, and hospitalizations. To address this critical knowledge gap, we propose the Iron Needed for Function and Undesirable Symptoms in Elderly with HFpEF (INFUSE-HFpEF) study, a double-blind, placebo-controlled randomized clinical trial of IV iron in 300 ambulatory older patients with HFpEF and iron deficiency. This collaboration among Duke University/Duke Clinical Research Institute (DCRI), Kaiser Permanente Northern California (KPNC), Mount Sinai Health System (MSHS), and St. Luke’s Mid America Heart Institute (MAHI) will evaluate the net clinical benefit of IV iron on patient-centered outcomes, including a composite of death, all- cause hospitalization, and health-related quality of life (QoL), as well as its impact on physical function. The INFUSE-HFpEF study incorporates three innovative approaches. First, it employs a patient-centered strategy by prioritizing patient-reported outcomes such as QoL alongside traditional endpoints, reflecting their growing importance in HFpEF trials and FDA endorsement for regulatory approval. Second, it adopts a pragmatic design with broad eligibility criteria and diverse representation, embedding the trial within routine care and leveraging electronic health records to address gaps in inclusion of older adults, women, and ethnically diverse populations. Third, it incorporates novel physical activity measures as secondary endpoints, using wearable- derived metrics such as step count and gait speed. These measures will be validated against established gold standards, including the 6-minute walk test (6-MWT) and cardiopulmonary exercise testing (CPET) parameters like peak VO₂, aligning with the FDA’s Digital Health Innovation Action Plan. INFUSE-HFpEF will advance understanding of iron deficiency in HFpEF, addressing NIA’s Strategic Goal C-3 to “develop interventions for treating…or mitigating the impact of age-related diseases and conditions.” This trial has the potential to transform care for iron-deficient HFpEF patients, bridging evidence gaps and improving patient-centered and clinical outcomes, while serving as a model for research in aging populations with complex multimorbidity.

Inhibiting Chikungunya Virus Protease using MTase-like Domain Interactions for Novel Antiviral Therapies.

Project Summary Chikungunya (CHIKV) is an RNA alphavirus that infects 3 million people in 45 countries including the US annually. Acute infection is flu-like, but in 40% of infections, debilitating joint pain emerges that can last for years. Infection during pregnancy also results in severe encephalopathy in newborns or aborted fetuses. Viral proteases are effective antiviral drug targets and are the standard of care for viral diseases (e.g HIV, hepatitis C, SARS-CoV- 2). The activity of the nsP2 protease from CHIKV (CHIKVP) is vital for infection. Inhibition of CHIKVP blocks processing of the viral polyprotein, prevents viral replication, lowers viral titers and stops disease progression. Thus, CHIKVP is an excellent antiviral drug target. To date, no effective antivirals of CHIKVP have been approved for acute or chronic infection. Our ultimate goal is to use insights into CHIKVP structure and dynamics to develop an inhibitor to oppose CHIKV infection, the resulting chronic pain and prevent pediatric neurological syndromes. CHIKVP is composed of a protease domain and a methyltransferase-like domain (MTL). To date, no functions of the MTL have been identified. In a search for novel CHIKVP binders, we identified ligands that bind to the MTL at an elongated cavity and allosterically inactivate the protease. The site shares structural homology with S-adenosyl methionine (SAM) cofactor binding sites, but does not bind SAM. The allosteric site binds to GTP, which suggests that a function such as RNA binding may be conserved in the MTL. Here we propose a research strategy for the development and direct comparison of CHIKVP active-site and allosteric inhibitors. We will build compounds derived from a large compound screen and also build from MTL-binding fragments we have already identified. We have developed NMR approaches that allow us to readily distinguish active-site from allosteric inhibitors. Importantly, we have developed approaches that allow us to monitor activity, binding and dynamics in solution without having to rely on freezing samples which is required for other structural techniques, to inform our inhibitor design. Recent data have suggested that RNA plays a critical role in CHIKVP function, enhancing protease activity. We have identified a site that we hypothesize binds RNA and describe a series of studies to understand the mechanism by which RNA impacts protease function. We will bring all these structural insights into our inhibitor development approach. At each step of development, we will closely monitor efficacy against viral infection for CHIKV and other related alphaviruses to determine whether pan-alphaviral inhibition is achievable with a given class of compounds. Critically, we will also implement a directed evolution approach across both domains of CHIKVP to predict the susceptibility of our inhibitors to resistance mutations. This will enable us to develop enduring antivirals and will also address longstanding unanswered questions about the favorability of allosteric inhibition in antiviral drug development.

Inhibiting CNS resident memory T cells driving neuroinflammation

Project Summary Multiple sclerosis (MS) is a chronic, autoimmune-mediated disease of the central nervous system characterized by demyelination, axonal loss, and progressive disability. Experimental autoimmune encephalomyelitis (EAE) is an animal model which shares specific particularities with MS, has helped develop current disease modifying therapies (DMTs) used to treat MS patients and has been instrumental to understand mechanisms behind disease development and progression. While current disease modifying therapies have been beneficial to improve the health of MS patients, a significant proportion of them continue to experience relapses, and disease tend to worsen over time suggesting the inflammatory and autoimmune response could be sustained in the CNS. Memory CD4+T cells and B cells have been implicated in the pathogenesis of MS. While most memory T cells can be sampled in the blood because they circulate between lymphoid tissues, blood and non-lymphoid tissues; and their egress from lymphoid tissues and migration to the CNS can be stopped by DMTs, a small fraction of memory T cells called tissue resident memory T cells (TRM) have unique proprieties and resides in non- lymphoid tissues. T cells with TRM phenotype have been identified in the CSF and CNS of individual with from MS. We hypothesize that CNS CD4+ TRMs form a reservoir of autoreactive T cells in the CNS which sustains disease and is poorly targeted by disease modifying therapies directed against circulating T cells. Using a newly developed TRM dependent model of EAE and a targeted CRISPR screen, we will: 1) Identify molecular cues that inhibit TRM maintenance in the CNS during EAE, 2) Validate individually the effect of selected genes on TRM maintenance and EAE progression. Our approach is poised to identify novel inhibitory genes for TRM and therefore could provide the basis for the development of new MS therapies which could work independently or in conjunction with current DMTs. In addition, our findings will provide novel fundamental information regarding TRM and means to inhibit them.

Inhibition of Fibrinogen Reduces Brain Injury and Hydrocephalus in Premature Neonates with Intraventricular Hemorrhage

ABSTRACT The occurrence of intraventricular hemorrhage (IVH) leads to posthemorrhagic white matter injury (WMI) and hydrocephalus. No optimal therapeutic strategy exists to minimize these complications of IVH. The occurrence of IVH results in the formation of fibrin clots in the ventricle and extravasation of blood in the periventricular brain parenchyma. Fibrin accumulation in the brain triggers inflammation, promotes scarring, and inhibits the maturation of oligodendrocyte precursor cells, leading to WMI. Furthermore, fibrin clots block the intraventricular CSF pathways, meningeal lymphatics, villi, and perineural routes, contributing to both obstructive and communicating hydrocephalus. Therefore, the degradation or inhibition of fibrinogen is expected to alleviate both hydrocephalus and WMI in IVH. We will employ two strategies to minimize post-hemorrhagic hydrocephalus and WMI. First, we will administer a tissue-plasminogen activator (t-PA) to lyse the clot in the ventricles and in the routes of CSF exit to reduce hydrocephalus. Moreover, t-PA is a neuroprotectant and has been shown to protect against WMI in models of traumatic brain injury and hypoxia-ischemia. To enhance efficacy and minimize adverse effects, we will employ thrombus-targeted delivery of t-PA, encapsulating it in lipid nanovesicles for selective and gradual release at the site of the clot. Second, we will inhibit the binding of fibrinogen γ chain (γ377- 395) to CD11B-CD18 integrin receptor using either fibrin-derived γ377-395 peptide or 5B8 monoclonal antibody to prevent microglial activation, reduce inflammation, and thereby minimize WMI and hydrocephalus. Indeed, fibrin-targeted immunotherapy reduces inflammation, oxidative stress, and neurological dysfunction in animal models of several neurological diseases. Despite the powerful premises, the role of fibrinogen in IVH-induced brain injury remains obscure. We hypothesize that a) extravasation of fibrinogen in the brain parenchyma and formation of ventricular clots induce WMI and hydrocephalus and b) these pathologies can be rescued by administering t-PA nanovesicle or inhibiting fibrinogen γ chain (γ377-395). Our approach is to employ our IVH model in preterm (E29) rabbits, which recapitulates the post-hemorrhagic WMI and hydrocephalus observed in IVH survivors. In Aim 1, we will administer t-PA nano-vesicles in the ventricle and subarachnoid space and evaluate ventricle volume, inflammation, myelination, and motor behavior in t-PA vs. vehicle-treated animals. To elucidate the mechanisms, we will determine how t-PA treatment impacts microglial and oligodendrocyte transcriptome by performing RNAseq. In Aim 2, we will inhibit the fibrin γ chain by peptide or antibody and assess inflammation, transcriptomic changes in microglia, oligodendrocyte maturation, myelination, ventricle size, and neurobehavior in peptide- and antibody-treated kits compared to controls. We will also test if fibrin γ chain inhibition is mediated by CD11b/18>NADPH oxidase>ROS pathway. These studies will define the role of fibrin in inducing post-IVH WMI and hydrocephalus and hasten the development of new therapies for these disorders in IVH survivors.

Inhibition of Staphylococcus aureus virulence by Corynebacterium secreted factors

Project Summary This proposal addresses the protective function of the airway microbiome against infection with the major bacterial pathogen Staphylococcus aureus. In the upper airway, the abundance of non-pathogenic Corynebacterium correlates with reduced colonization and infection with S. aureus and other pathogens. Further, longitudinal studies indicate that Corynebacterium abundance is predictive of infection risk, with a greater abundance of Corynebacterium associated with reduced risk of infection. However, the mechanisms by which Corynebacterium may contribute to infection defense remain largely unclear. In recent work published in Infection and Immunity, we found that pre-exposure to Corynebacterium results in improved clearance of S. aureus from the lungs in a mouse infection model. This enhanced protection correlated with reduced S. aureus adherence to human respiratory tract epithelial cells in vitro. We also discovered that Corynebacterium cell-free conditioned media (CFCM) was sufficient to block the activity of S. aureus hemolysins, a key virulence feature of this pathogen. Preliminary data suggest a secreted protease in Corynebacterium CFCM is responsible for hemolysin inhibition. Using size exclusion chromatography, we identified a specific fraction of the CFCM containing the hemolysin blocking activity. For this proposal, we aim to identify and characterize the putative Corynebacterium protease responsible for blocking S. aureus hemolysis. Hemolysins are a type of pore forming toxin in S. aureus which can lyse several host cell types including red blood cells, epithelial cells, and neutrophils, a critical innate immune cell that contributes to S. aureus clearance by bacterial killing. Our overall hypothesis is that a Corynebacterium secreted protease improves protection against S. aureus infection by cleaving pore forming toxins, resulting in reduced S. aureus cytotoxicity in epithelial cells and neutrophils. To address this hypothesis, Aim 1 will focus on the identification and characterization of the Corynebacterium protease. Our preliminary data indicate that Corynebacterium CFCM blocks hemolysis of red blood cells caused by alpha-hemolysin (Hla). The known properties of Hla hemolysis will be used to interrogate the steps which are impaired by Corynebacterium activity, including binding to the receptor ADAM10 and pore formation. Aim 2 interrogates the effect of Corynebacterium CFCM on epithelial cells and neutrophils as two key host cells mediating defense against S. aureus infection. Together, these studies will advance our understanding of how Corynebacterium contribute to protection against S. aureus by abrogating S. aureus pore forming toxin activity and characterize a novel factor responsible for Corynebacterium-mediated interference with S. aureus virulence activities.

Inhibitors of the Reverse Transsulfuration Pathway as a New Treatment for Helicobacter pylori Infection

Half of the global human population harbors the gastric bacterial pathogen He/icobacter pylori. This bacterium induces chronic gastritis that progresses through a histologic cascade and ultimately results in gastric cancer in 1- 3% of all those infected. In addition, 10-15% of infected individuals will develop peptic ulcer disease. Antibiotics do not uniformly eradicate the infection and resistance to the most commonly used antibiotics for H. pylori infection is a major health problem worldwide. Therefore, rational alternative therapies that can limit the infection and/or increase the eradication by antibiotics are needed. We have recently discovered that two compounds initially developed to inhibit enzymes of the mammalian reverse transsulfuration pathway (RTP), namely aminooxyacetic acid (AOAA) and propargylglycine (PAG), inhibit the growth of H. pylori in vitro. Of particular relevance, we have generated multiple H. pylori isolates from an ongoing clinical cohort, including a strain that we have found to be resistant to metronidazole, a common clinical problem. The cytotoxic effect of the RTP inhibitors also occurs in the antibiotic-resistant strain, increasing the potential importance of these compounds for future human studies. Using targeted and untargeted metabolomics, we found that cystathionine, a main metabolite of the H. pylori RTP (HpRTP), accumulates in H. pylori treated with AOAA or PAG, suggesting that these inhibitors can also target this metabolic pathway. Further, we found that stomach colonization and gastritis are inhibited when H. pylori-infected mice are treated with AOAA. Altogether, these data indicate that the HpRTP is essential for H. pylori survival in vitro and in the stomach and is therefore a rational therapeutic target. We hypothesize that commercially available molecules that inhibit the HpRTP result in bacterial killing and represent a novel treatment strategy to reduce H. pylori colonization and associated diseases. This entirely new concept for H. pylori treatment will be studied through two Specific Aims. 1) In vivo: To test if the compounds AOAA and PAG reduce H. pylori-induced diseases. A) We will determine colonization and gastritis in H. pylori-infected C57BL/6 mice treated or not with AOAA or PAG; we will also determine the mucosal immune response, the metabolomic signature of the gastric tissues, and the composition of the gastric microbiota. B) We will investigate the effect of these compounds on colonization, development and extension of dysplasia/carcinoma, and oncogenic signaling in dysplasia-prone FVB/N mice overexpressing the human gastrin gene (INS-GAS). C) The combination of antibiotic therapy with AOAA or PAG will be tested on antibiotic-susceptible and resistant clinical isolates. 2) In vitro: To delineate the molecular mechanisms by which AOAA and PAG affect H. pylori. A) We will use an approach combining metabolomics with classical microbiological and biochemical investigations to identify the enzyme(s) of the HpRTP inhibited by both compounds. B) We will determine whether AOAA/PAG influence the transcriptome of H. pylori, including the expression of the main virulence factors. Together, these studies are expected to provide new insights that can be translated to future investigations in humans with H. pylori infection, to limit infection burden and related diseases.

Initiate Research, Opportunities, and Networks for Early Career Investigators (IRON)

This current proposal is in response to NIDDK’s awareness and need for developing the next generation of biomedical researchers to achieve its mission. Hence, early career investigators need the opportunity to gain research knowledge coupled with quality mentorship to assist with the proper application of those skills, resulting in innovative and meaningful research. In addition to providing mentorship on research skills, it is also important to understand the circumstances in which early career investigators have found themselves and work to develop needed soft (non-research) skills. In some cases, mentees may need to unlearn, learn, and relearn certain behaviors and habits to be successful. Taken together, my philosophy as a mentor is to provide experiences for early career investigators that will help them develop into well-rounded individuals who contribute to advancing science as well as be exemplary of reputable citizens in academe. To achieve this goal, I am committed to the following specific aims: Aim 1: Continue to develop and hone mentoring skills that will equip me to meaningfully contribute to the career development and advancement of early-stage investigators. I will participate in mentor-focused trainings and workshops offered nationally, as well as those offered regionally and locally by my institution. Aim 2: Use funded research to provide opportunities for mentees to gain hands-on experience in community-based research and health disparities that are aligned with NIDDK’s mission (i.e., diabetes, obesity, and other cardiometabolic conditions), as well as develop soft skills necessary to navigate a research career in academe. Funded research aligned with NIDDK’s mission will be utilized to provide teachable moments in research design, responsible conduct of research, data management, team science, and dissemination of research findings. During these interactions, I will work with mentees to identify and cultivate soft skills that need development for future success. Aim 3: Provide training and networking opportunities for mentees. I will utilize resources provided by this grant to identify training and workshops that will assist mentees with developing research and leadership skills, attending scientific meetings, and participating in networking events.

PROJECT SUMMARY The mission of the proposed IMSD Program is to increase the number of PhDs underrepresented in the diverse fields of Biology, Chemistry, Earth and Environmental Sciences, Neuroscience and Psychology who will proceed to postdoctoral research fellowships/positions, on a trajectory to enter the biomedical/behavioral research workforce. To accomplish this goal, our main program objectives are: 1) to foster in each of our IMSD trainees, efficacy in their chosen specialty, self- identification as a research scientist, and the self-confidence that they are integral, contributing members of their scientific community; 2) to develop our trainees’ technical and professional skills required to conduct research in an ethically responsible and rigorous manner; 3) to provide didactic, research, mentoring, and career development elements in preparation for a biomedical/behavioral research career; 4) to promote our trainees’ timely fulfillment of the institutional requirements for the Ph.D.; 5) to foster and facilitate every IMSD trainees’ appointment to a postdoctoral or scientific position in their specialty. The rationale for the current proposal is to build on the success of our prior IMSD/G-RISE training programs (33 PhDs in the last 15 years) and establish a new IMSD program that will seek to enrich and broaden training opportunities and diverse representation in biomedical sciences. A total of 10 students, primarily in their first years of graduate training, will be recruited from a broad pool of candidates. The following key activities comprise part of the design of the proposed IMSD Program: 1) Research Communication Workshop to develop the trainees’ skills in communicating their scientific research to a multidisciplinary audience, 2) Fellowship Writing Workshop to foster a knowledge base to develop a fellowship application, 3) Research Career Preparation seminar series and 4) Responsible Conduct of Research and Research Reproducibility seminar series. A mentor- training component is included in the proposed IMSD program with a balance between established and early career investigators. The proposed program measurable outcomes are: 1) Earning the PhD degree; 2) Applying for at least one predoctoral fellowship, 3) Successfully vying for a postdoctoral position or related biomedical position by the completion of the doctorate. Taken together, the proposed IMSD Program will continue the development of a successful training program aimed at fostering the entrance of the trainees into fields of behavioral/biomedical research in which they have been traditionally underrepresented.
